The IFT is a common adjustment for both cylinders, so a sniffer in either exhaust pipe should work fine assuming the throttle bodies are already in sync & the motor has no issues. I'd recommend diagnosing & syncing before IFT. This indicates to me that either (1) the throttle bodies need to be synced BEFORE setting the IFT, or (2) you might have a coil or coil-wiring problem on one of the cylinders.

Your updated CO readings are TOO different, if these numbers represent the 2 cylinders at idle.
